It happened between Menston and Guiseley and had a major impact on train services throughout the afternoon.
A spokesperson for train operator Northern said the person was hit at Duck Lane crossing.
Trains were suspended between Ilkley and Leeds and Ilkley and Bradford and rail replacement buses have been in operation.
In an update, National Rail said: "Lines have now reopened following the emergency services having dealt with an incident between Ilkley and Guiseley.
"Services are being further affected due to an earlier broken down train at Frizinghall.
"Trains between Ilkley and Guiseley may still be cancelled, delayed by up to 30 minutes or revised. Disruption is expected until 5pm."
The Telegraph & Argus is awaiting further details from the British Transport Police.
One Twitter user said they had called 999 10 minutes before the incident.

As we were unaware of anyone on the line we were unable to stop service in time to avoid this incident, we are deeply sorry that this happened and assure you that whenever we hear there could be a person on our network we make sure they are found before continuing service. ^VR
