City sunk to their first defeat of the season after an explosive second half in Hampshire.
Aldershot substitute Scott Davies settled a pulsating encounter when he fired home from 25 yards with four minutes left.
City had led at half-time thanks to a cracking strike from Paul McLaren after Joe Colbeck had cleverly dummied Paul Heckingbottom's low corner.
Rhys Evans pulled off fine saves from Marvin Morgan and John Grant to preserve the advantage before the break.
But the home side levelled after 48 minutes with another thumping finish from Ben Harding.
City had a golden chance to regain the lead when Colbeck was tripped in the area by Anthony Charles. But top scorer Peter Thorne's weak penalty was saved by Nikki Bull.
Within a minute, there was a goal at the other end as Morgan tapped in Aldershot's second. But City bounced straight back with Lee Bullock's close-range header.
It was anyone's game at that stage but the Shots clinched their first home win in the league thanks to a decisive late strike by Davies.
